Research Interests

Currently our research is focused on three virus Hepatitis C, Human Immunodeficiency Virus, Hepatitis B and Human Papilloma virus. Together these viruses infect more than 500 million persons. The activation of the host immune system following host penetration and invasion by a virus initiates a conflict that results in either viral clearance or viral persistence. The correlates associated with viral clearance or persistence are not fully determined. Our research in Cork is aimed at advancing our understanding of the molecular diversity of these viruses and how this impacts on disease outcome. Quasispecies diversity is undoubtly responsible, in part, for the failure of isolate specific vaccines for RNA viruses such as HCV and HIV. Our investigation of humoural escape and cytotoxic T cell escape through the molecular signatures present in viral genomes has provides insights in to the breadth of genomic plasticity. Our research has highlighted the likely fitness costs to the virus as evidence by nucleotide reversion in the absence of selection and has provided some insights into correlates necessary for possible development of a vaccine(s) for HCV. Research in to the temporal mapping of quasispecies diversity has for first time demonstrated that even in chronically infected individuals that there is ongoing evolution of envelope glycoproteins, that there is continuous change of potential antigenic epitopes in response to immune selection. We have shown that humoral immune mediated selection of variants can drive movement of the genome sequence spectrum within a quasispecies swarm. Our research with Dr. Mary Horgan, Consultant Infectious Disease, Cork University Hospital has established the breadth of hepatitis B virus and Human Papilloma virus genotype diversity in Ireland. In particular the research into the prevalence of the varying human papilloma genotypes has provided insights into likely vaccine efficacy in women less than 35 years of age.

Exploration of the paediatric virome offers the potential for identifying putative aetiological agents that contribute to illness in children. In conjunction with Dr. Deirdre Murray, Department of Paediatrics, UCC we are using sequence independent technologies to identify known and potentially new viruses present in infants in health and disease states.
